No. MP4 doesn't support transparency, so any transparent areas in your PNGs will be filled in with a background color once exported.
There's no hard limit, you can upload as many frames as you need, as long as your plan can handle the export. That said, a very large frame count will mean a longer export time, so it's worth keeping your sequence reasonably sized.
